This isn't a big concern for me since I'm still a very small channel but ever since Youtube's adpocolips hit and their new system is in place I've gotten several videos marked with not suitable for all advertisers. While I may not agree with their decision they are well within their rights to do this. My question is why would a gaming video that has no commentary and the game is family friendly (Star Wars Galaxies for example) be hit with this?

These are the categories that if contained in a video could cause this to happen.
Controversial issues and sensitive events
Drugs and dangerous products or substances
Harmful or dangerous acts
Hateful content
Inappropriate language
Inappropriate use of family entertainment characters
Incendiary and demeaning
Sexually suggestive content
Violence

The Star Wars Galaxies streams I have that are marked in no way fit into any of those categories, along with some other videos I have done in the past. Does Freedom have any clarification from Youtube on why this might be happening?

the problem might be that it has no commentary fair use and all you would have to look through the adsens policies.
Also i think i've read the just look at videos with over 1000 views so disputing it might be not an option

As mentioned above while they may not fit into any of the outlined criteria above, with just putting up the gameplay with no commentary it may be hard to argue this as fair use and this could be why. Of course YouTube not only uses the content to determine whether or not it fits within their guidelines it could also be the tags / descriptions etc that are making these being marked
